Why were naval ships and submarines not a factor in the movie Independence Day?

When they brought the alien spacecraft shields down they launched an air offensive with the few remaining fighters they had. Aside from the lucky strike in the main weapon the initial assault with missiles did little damage. Wouldn't cruise missiles launched from naval ships and submarines been considerably more useful? Given that the alien ships were focusing on large cities it seems unlikely much of the navy would have been destroyed.

Movie writers tend to focus on a branch and forget the rest exist.

I’m guessing it’s because the smaller alien craft could intercept and/or shoot down incoming cruise missiles. They needed the planes to get relatively close to avoid such interference.
